AI Electronic Health Record Phenotyping Researcher

Wyatt Tanaka

Full-time · Job · Boston

About the role

Clinical phenotyping — defining computable criteria that identify a patient population with a specific disease, condition, or characteristic from their EHR record — is foundational to clinical research, trial recruitment, and quality measurement. A well-defined phenotype can identify the 12,000 patients in a 3-million-record EHR system who have a specific combination of diagnoses, lab values, and medication exposure. A poorly-defined phenotype introduces selection bias that undermines the research it's supposed to enable. We develop clinical AI capabilities for 12 academic medical centers and health systems. Automated phenotype development — using NLP and structured data models to propose, refine, and validate phenotyping criteria from clinical literature and patient data — is a core research tool we're building. Manual phenotype development by clinical informaticists takes weeks; automated assistance can compress that to days while improving coverage. You'll lead phenotyping algorithm development: building clinical NLP models that extract condition evidence from free text, designing structured data feature engineering for diagnosis codes, lab values, and medication patterns, and implementing phenotype validation frameworks that assess sensitivity and specificity against chart-reviewed gold standard datasets. This is a hybrid role — 2 days at our Boston research facility.

Responsibilities

  • Build clinical NLP models extracting condition evidence from physician notes, discharge summaries, and radiology reports
  • Design structured data feature engineering from ICD codes, CPT codes, lab values, and medication orders
  • Implement phenotype validation framework assessing sensitivity and specificity against chart-reviewed gold standards
  • Develop phenotype portability assessment measuring how algorithms transfer across health system EHR populations
  • Create semi-automated phenotype refinement suggesting criteria modifications that improve validation metrics
  • Collaborate with clinical informaticists and researchers on phenotype clinical validity assessment

Requirements

  • 6+ years in clinical informatics, health data science, or clinical NLP with EHR phenotyping experience
  • Deep understanding of clinical data structures: diagnosis coding, lab reference ranges, and medication databases
  • Strong Python and clinical NLP skills with transformer-based clinical text processing
  • Experience with HL7 FHIR, OMOP CDM, or i2b2 data standards
  • Track record developing validated phenotyping algorithms used in published clinical research

Benefits

  • Hybrid: 2 days Boston facility, 3 days remote
  • Comprehensive health benefits
  • $4,000 annual professional development budget
  • Research publication support
  • Equity participation
