AI Clinical Note Structuring NLP Engineer

Paisley Suzuki

Full-time · Job · Chicago

About the role

Clinical notes are where 80% of medically relevant information lives — and 0% of it is machine-readable without significant NLP work. A cardiologist's note might document a medication change, a symptom progression, a family history detail, and a follow-up plan, all in narrative form, across three different note types, using abbreviations that vary by hospital system. Structuring that information into computable form is our core technical challenge. You'll build the NLP pipeline that extracts structured clinical facts from unstructured notes: diagnoses with certainty modifiers, medications with dosage and frequency, procedures with outcomes, and temporal relationships between clinical events. The pipeline needs to handle the full range of clinical note diversity — discharge summaries, progress notes, radiology reports, pathology reports — each with its own conventions and vocabulary. The NLP team works exclusively in the clinical domain. You'll have access to de-identified note datasets from four health system partners, and you'll collaborate with two clinical informatics specialists who speak the medical domain fluently. HIPAA compliance training is provided.

Responsibilities

  • Build clinical NLP pipelines for entity extraction: diagnoses, medications, procedures, findings
  • Implement certainty and negation detection for clinical assertion classification
  • Develop temporal relation extraction to capture clinical event timelines
  • Handle note type diversity across discharge summaries, progress notes, and reports
  • Create evaluation benchmarks with clinician-labeled ground truth annotations
  • Maintain HIPAA-compliant data handling throughout the development pipeline

Requirements

  • 3+ years in NLP with clinical or biomedical text processing experience
  • Familiarity with clinical NLP frameworks: cTAKES, MedSpaCy, or similar
  • Strong PyTorch and HuggingFace skills with clinical language model experience
  • Understanding of SNOMED-CT, ICD-10, or RxNorm medical ontologies
  • Experience working with de-identified medical data in a compliant environment

Benefits

  • Fully remote with flexible schedule
  • Health, dental, and vision insurance
  • 401(k) with match
  • $3,000 annual professional development budget
  • HIPAA certification training provided
